Summary

  • Require Python 3.13 across project metadata, lockfile, CI workflows, and setup documentation.
  • Add KING-robust kinship matching with an explicit genotype-panel index, CLI support, VCFtools comparison tests, and reproducible performance benchmarking.
  • Add GREGoR phenotype snapshot workflows using a separate SQLite sidecar, with schema validation, checksummed imports, genetic-index binding, observation enrichment, cohort selection, snapshot comparison, and pair export.
  • Document authorized GREGoR data handling and the opt-in local integration test.

Validation

  • Python 3.13 test suite: 136 passed, 3 opt-in tests skipped.
  • GREGoR phenotype tests: 22 passed.
  • KING VCFtools integration tests: 2 passed.
  • Ruff lint and formatting checks passed.

The authorized GREGoR integration test requires locally staged, approved data and was not run.

Implement validated, immutable phenotype snapshots in a SQLite sidecar with genetic-index binding, observation mapping, enrichment, cohort selection, diffs, and pair exports. Add GREGoR schemas, synthetic fixtures, integration coverage, and benchmark tooling.

Document authorized data acquisition and the phenotype interpretation use case.
